Catholics had issue with the fact that the Turks were invading the Holy Land. It's as territorial as the dispute between Muslims and Jews in the middle east today. Perhaps they did wantonly slaughter people who did not choose the correct answer in "believe or die", but that certainly wasn't the aim of the crusades and is more a problem of religious extremism in war than the justification for the crusades itself.
