Happened here as well, got both a guardian and chief guardian of memory card; just one; and when I re-logged I had 3 and 4 respectively... it didn't seem that I lost any boss cards in the meanwhile but... knowing this makes me spooked to log out.
EDIT: Dangit, double checked and I only have one of the last 3 PQ bosses and 3 of the first 2 where I used to have 3 and 5 respectively. Like I needed a boost in my Mano card count
