How do you clean it?

Just follow the quest line. You collect stuff in Ellinia, then Perion, then Kerning, then you go to Forest East of Henesys to get the "treasure."

Not what he asked, but you're right on that, Dusk.
Once you get the items, you have to double click on your map in your inventory, and a UI of the map appears. Click and drag the items gained from the quests to erase the colors on the map.
