Flying enemies. A lot of them are grounded now... why?
On the top of my head, Gryphons in NLC. The recent patch made the Eos Tower planes grounded as well.

I miss the rains down in Africa.
Kerning PQ (and that sewer jump). Ludi PQing with buddies. Glitched Orbis PQ. Guild PQ, duh.
The autoclicking and spam clicking back when people actually did PQs. "J>PQ. I know a channel."
What were considered godly equips pre-potential.
When NX just made you look better, not hit harder.
Omok games to pass the time.
Not needing to expand inventory slots to hold all kinds of crap (Valentine chocolates were an exception).
Event rewards that didn't involve getting a new character to 70 or any other level just to never be used again.
When everyone didn't have a medal under their name.
A more diverse spread of training grounds. Now you progress from one busy training spot to the next in a linear fashion. Admittedly, Maple was never too good in this regard.
For me, the good outweighs the bad with BB because I probably wouldn't have picked the game up again if it stayed that tedious to grind. The one thing that really hurt to lose was GPQ, though, since I always loved how the teamwork really came together for that one and I could and did spend days just doing that with an old guild. The music for it still gets my heart racing from how epic it is lol. I also miss the sense of community, but I don't make too much of an effort to talk to people on there these days either so I'd be a hypocrite complaining about it.

I miss the sense of excitement I got from exploring a new area and seeing the new monsters. I was thinking earlier how much I LOVED going through Magatia for the first time and how badly we all wanted it. Then I realized it's been 3 years since we got Magatia -- it was out before even the Cygnus Knights. That makes me sad.
I sort of miss the time when everything simply felt "new" and I was still just getting the hang of the game. Instead of being preoccupied with getting X new character to Y level as fast as possible, stuff like exploration, questing and other game quirks kept me interested more than levels.
Basically how I'm playing now is just "Wait for new content -> Lay waste to everything in said new content -> Wait for next new content" and it's pretty disheartening to see how much they've streamlined this game.
I wish when people were reasonable and actually cared about if they cheated or not.
I miss Henesys Hunting Ground. Was such a fun place to hang out =\
That christmas event where you equipped a glove and threw snowballs at the snowman.
I don't really consider myself an old mapler... the oldest event I remember might be VPQ. KPQ and LPQ were still busy, I only ever got to 60ish on my Aran and 82 on my Evan pre-bb.
I still remember my first guild-a miracle to be in one of what was, years ago, the top guilds of demethos-vpq runs, dojoing, zak on weekends. completing that zak jumpquest, training for ages at mp3 and then jesters. Getting to 60, and then 80, on my Evan. my first encounters with bigfoot and then watcing in awe as my guildmaster kill it. Trying to kill HH so many times.
Playing "Golem Pong" with my fellow archers in FoG using PKB.
Whoring my MM and Bucc out just because SE, SI and TL were needed (and useful).
Being scared of Zak and HT and BF.
And most of what others have said already: friends, guildies, GPQ ,etc.
