So when I tried to go magnus today, I got the msg that I already cleared for today, but I didnt.

Is magnus clear system based on the old crappy 24 hour wait for next clear system or am I bugged?

It's 24 hr limit. When you kill him, it will record your time in chat so you can remember it.
