Reputation is gained by doing the daily quests, which involve doing things like donating sums of money, doing pseudo jump quests that require sneaking past mobs and if you hit those mobs, you get sent back to the beginning of the map, visiting Future Tokyo maps (which I assume are going to be edited out for GMS), and things like that, and it's obtained by doing The Great Battle of Sengoku and will net you reputation for a certain family depending on which NPC you talk to in order to get inside the place. There's also reputation you gain from purifying Soul Stones. Soul Stones are the currency used to buy things from the shops.
Each family has a shop, in Momijigaoka (Probably going to be translated as Maple Leaf Hill, or something like that). Each shop requires reputation from their specific family's branch in order for items to be buyable.
