Basically, there would be a new PQ for Omega, involving the Grays. It would range from lvl 40-50. You would be sent out to kill the leader of the Grays once and for all. The entrance for this PQ would be thegiant gate on the bottom right side of the town.
The NPC in each stage that tells you what to do will be a sign with Gray writing and then a translation under it. The NPC will also just tell you HOW things work, such as "Alarm System is controlled by 8 transmitters. The system will not work if 5 of them are damaged." <-Second Stage
Flight to the Mothership:
This is the starting map. You are told that you are getting "jet packs" and will be sent up to the mothership. You will then be sent into a map like the passage between Leafre and ToT, except it will be one long map about 4 times the size of that one.
Here you will have to fly across to the ship, while having a large mob of around 30 monsters, Plateons with a Gray sitting at the controls. You will have to make it across, fighting the monsters or not. The ships will be agressive, and autoaggro when you come near like Elderwraiths.
High Alert Activated:
You will enter and then have to make your way through a JQ that goes up to find 5 out of the 8 transmitter boxes. You then have to destroy them with a normal attack. These boxes will have random locations, and Zeta Grays will be flying around the room, as well as some normal Grays walking around on the platforms. Once you hit the 5 boxes, you can enter the next room via a portal on the bottom right.
Enhancement Lab:
You will enter a room much like a large operating room. There will be a mix of Ultra Grays and Failed Experiments (basically combine a Coolie Zombie with Zeno, for a messed up looking Gray with robotic attachments on it). You must kill all of them and then you can move through the portal on the right.
Gray's Last Resort:
This room would be like the room with blood stirges in CWKPQ, but there would be a circular portal in the center of the map. 20 Gamma Grays (Zetas with more HP and ect) would appear by this portal and then proceed to fly around the room. Only by killing all of them can you enter the next room.
Elevator Room:
Its a room with 2 doors, one on either side. Each one leads to a room like the ludi elevator, which will take 4 seconds to get up. You will then spawn on the respective side on the boss map, shown with 0s.
Gray High Command:

Boss: Emperor Gray. He'll be a Cheif Gray sitting on a chair in the center of the room. He will also have larger facial hair, and look much older, and probably tired.
He would have super KB as one of its powers, in the form of a jump-avoidable attack. This would cause any player hit by it to fall off the platform, and down into the hole on either side. That hole would be a portal that leads to the previous map, where you would then have to re-enter the elevator to get back into the fight. Once you kill the boss, he will come back in the form of himself on a chair that floats back and forth, with slightly higher damage attacks and lowered HP, much like Pap. Kill him again and he will drop a "Gray Controller." This item would be given to the party leader, who will then click a hologram of Agent Smith NPC to be sent out and get your prizes.
The exp for this PQ would be decent (higher than LPQ but lower than CPQ), and it would come with a repeatable quest for the Nautilus-Omega teleport cards.
After doing this PQ an X amount of times, you would get a face equip.
This equip would be tradable by karma, and would look just like Chief Gray's moustache. It would have 3 slots and would add +2 to all stats.
