I see a lot of people are confused on how the multipet system works. This thread is to clear up exactly what it does and how to go about getting it.

How do I start the quest?
Where can I find the Hidden Note?
What do I do now?
How does it determine your main pet?

How do I start the quest?
First, you must have at least one live pet out and following you. You may now go to Trainer Bartos to begin the quest.

For the first part of the quest, Trainer Bartos will ask you to get a "Hidden Note" from one of the myriad NPCs on the map.
Where can I find the Hidden Note?
To check for the Note, you need to talk to these NPCs.

Well come on, you didn't think it would be on the bottom did you? Don't bother talking to them all. From what I can tell, it will ALWAYS be this one:

This matches what I learned from the Chinese forums before it came to GMS. Once you have the hidden note, take it back to Bartos.
What do I do now?
Take the Note back to Bartos. Now, he'll ask you to get the Pet Snack. Go into the Cash Shop and purchase Pet Snack for 2.5k NX. Put it in your inventory and talk to Bartos again. Once you do, he'll take the snack and give you a new skill, Follow the Lead:

If you already have a 2nd living pet, you can take it out now. If you don't, go buy or revive one.

How does it determine your main pet?
When you take out your second pet, it will ask you if you want to make it the "Boss pet". If you want this to be your main pet, say yes. It'll be located as Pet number 1 in your equipment and character info, and it'll have a little crown over it in the character info to signify this. If you don't want it to be the boss pet, say no. Your pet that was already out will remain the lead pet.

If you have two pets, the boss pet seems to always walk on the left of you, and the secondary pet on the right. If you set a new pet as the boss pet, it will walk to the left side and the old boss pet will walk to the right.
If you have three pets, the boss pet will walk closest to you, in between the other two pets. The third pet will walk in front of you, and the second pet will walk behind.

How do I choose which pet equips go to?
When you double click a pet equip in your equipment inventory, this window will appear:

Choose the pet you would like the pet equip to go on, and say OK. That pet will have the equipment on. If you want to unequip it, you can easily do so in the same way as normal. To gain the abilities, every pet needs their own set of equips. So yeah, you need 3 meso magnets, 3 item pouches, etc. It sucks.

What happens when you climb a rope?

What happens when you give a pet command?

All pets that have that command will respond. You can say "iloveyou" or "chat" to almost all, if not all, pets, so these will make all your pets reply. Saying a unique command (Such as Jr. Reaper's rockout) will only cause those pets to respond. Other pets will ignore that command like it was part of your conversation.
What happens when you want to Feed your pets?
If you just use a pet food, it feeds the pet with the lowest fullness value. If two pets are at the exact same fullness, then it feeds the boss pet first, or the pet with the lowest number (IE, feeds pet 2 before 3 if they are at the same closeness). You might think that they'd all be at the exact same fullness all the time, but different pets get hungry at different rates.

Do speed bonuses from pet equips stack?
Yes! confirmed by Assault/Confirms.

Is it permanent?
Yes.
Why can't I see my effect?
If you cannot view the effect, and you're certain that you have all the right pets, then try removing any equipments that have their own effects. For example, the glow of a Zakum Helmet will override the pets' effect, and instead of seeing your shiny new pet effect, you'll see the standard Zakum Helmet glow. Upon removing the items giving the effect, it should revert back to the pet's effect. Tania Cloaks, Mercury Cloaks, and other CS effects will have the same problem.

How can I make the other pets keep up?
If you haven't completed the Aqua Road pet speed quest from Kenta, you'll need to do that. Once you have completed it for one pet, all you need to do from then on is change your other pets to be the Boss pet, then complete the quest again. After doing it once, all you'll need to do is talk to kenta to repeat the quest, so don't worry about collecting items again. This only works if the pet is, of course, eligible for the quest. The newer TCG pets might not be able to yet, and they have to be at the right level.

Multipet effects are listed on strategywiki. They vary between versions but for the most part they are identical. Pay attention to the asterisks when deciding.
